You wanted to go with a square layout instead of hexagonal? They are sensors. It doesn't matter what power the motor is. Most controllers will use 5V or 12V for the input.

If you're willing to experiment, and since you have an extra disk, you could try popping out every other magnet, and see if it takes 4 revolutions instead of 2. That might help let you know if there's a sensor issue, or something with the CA.
