it could, but it doesn't have a cc/cv circuit, so you should take too much care with máx voltage per cell. The caps should be 63Vmax or 60Vmax on a 48V controller (or a 36V & 48V controller). For a 36V controller the caps should be 50Vmax.

If the cell(s) has not any chemistry issue, It could be an unbalanced current problem that make any of the conductors draining power inside a parallel group. Between series, any conductor resistance problem would affect the whole battery (all the cells)

5A charging current is max in that BMS (not counting that BMS has a 10A max discharge and is a 6s), that means you charger shouldn't charge at 6A continuous for example, because the BMS charge port will cut the ingoing power. the max continuous current will be the max current your controller can drain (if the battery / BMS is able to also), (always your motor should be able to admit that amperage and also maximum power depending of the voltage) The BMS should always cut the current for harming continuous current, or not ...

It looks that just one of the batteries gets empty before the other one.

Check always voltages with a multimeter when the batteries are fully charged, and when one of them gets empty, then share so we could see if anything is going bad

they use to autodetect between Ni-mh/Ni-Cd and the rest. But you usually have to input if your cells are LiFePo4 or Li-ion.
For Li-Po and Li-ion the settings use to be similar.

A single pulse is in the order of <20ms (corrected)

Distance bewteen electrodes for 2mm to 3mm.
