This makes sense as it's the task of the bms to protect every individual cell group.
So if one of those groups reaches the low voltage treshold, the BMS will turn the battery off to prevent further discharge of it.

You need to look at what BMS you are having. The more intellegent ones have a serial interface or a bluetooth interface that permits to monitor the cell groups and allows to adjust some of the parameters. IMHO it's a feature that shouldn't be optional for a BMS board.

Depending upon the value of the shunt, it will generate a slight voltage drop when some current passes trough it.
Maybe that's why they don't all measure the same voltage if you place them in serie?

You could try the "open source firmware" The usb adapter you need to reflash the motor is really cheap. If you don't like it, it's no big loss. You could also try a higher voltage battery like a 13S (48V) or even a 14S (52V). This obviously is not a cheap solution if you already have a 36V...

I doubt it's a wise idea to let people modify config parameters without knowing exactly what they do. Some changes could easily fry your controller. A throttle should need 3 wires. 1 is supply, 2 is gnd and 3 is throttle signal which is an analog voltage that increases when you give more throttle. You could install a 52T front chainring instead of the standard (42T?) one.
That will make it possible to increase speed and still help with pedaling.

There are indeed 2 types of TDSZ2. One allows braking by rotating the pedals backwards, the other doesn't. The motor uses a special bearing that grips in one direction and freely rotates in the other to obtain the freewheel of the pedals. No idea what is used in the other model that allows braking.

1C is typical the nominal capacity for 1 Hour. So, if your cells are 2150mAh and you discharge at 1C, you discharge with 2150mA
