Hi,

I am trying to change wheel size on this ebike from 16” to 20”

I have a new 500 watt 20” hub motor and wheel.

Currently the bike has a 16” 350 watt motor that is trashed.
The new 20” 500 watt will fit perfect if I cut the cross member from the swing arm. (See photo) also would have to get rid of rear fender.

My question is will the swing arm be ok with me cutting the cross member?

I wouldn't cut that. It prevents the rear swingarm from twisting and deforming. You would be better off lacing your 500 watt motor onto a 16" rim.
 
If you remove that brace, you'll have to replace it structurally. An arched gusset plate top and bottom might be enough to do the job, but won't match or exceed what's there now unless you box it in.
