I run with my batteries in a saddlebag, because in geocaching, I sometimes have to lift the bike over obstacles, so I like to have a quick and easy way to take the batteries off. I'm using Hobbyking 4S 25C 5000mAh hardcase batteries, and the hard case gives some protection against damage, but it's only thin plastic, so probably not a lot (I haven't experimented).
I found this: http://www.ebay.co.uk/itm/231114227803?ssPageName=STRK:MEWNX:IT&_trksid=p3984.m1439.l2649
It is, of course, a lunch box. But the size is perfect for me.
Loads of people seem to sell them, you'll probably find a vendor near you. It will hold eight of those batteries, giving me 8S 20,000 mAh, usually enough for a day's outing. The ebay page says they're made of tin, but actually they're steel (according to my magnet). The metal is thin (a bit like a biscuit tin), and it's obviously nowhere near as strong as an ammo can (which I also use, and which takes 12 batteries, with some foam to add more protection) but it has the advantage of being really light.
