Is there any harm in swapping phase wires without turning off controller?

I need to test combinations of phase wires. I have insulated bullet connectors and can swap phases without shorting any of them.
The reason I ask is I have a noise that's intolerable (described in this thread https://endless-sphere.com/forums/viewtopic.php?f=49&t=112902 ) and need to test all 36 possible combinations of phase and hall wires. I can turn it off to swap hall wires but it would save a lot of time if I didn't have to turn it off to swap phase wires. Controller is a KT 36/48v square wave, not a learning controller.

I'd turn it off each time. There's lots of capacitors in a controller.

That's what I ended up doing. I was getting lazy and in a hurry, it's crazy hot in that garage
