have 3 4s made into a 12s how to determine which lead will be pluged into -123456 port or dose it matter 1220 thunder charger

I don't advise "balance charging" (3) 4S packs in series on this charger. Technically, yes it is possible, but I GUARANTEE you will mess up the connections at some point, and short the balance leads. It will not be pretty.
Better to charge the 4S packs in parallel or just bulk-charge them in series (without the balance leads connected) and balance each pack individually as needed.

i have the adpt wire made and hooked up on battery and ready to go into charger. have read on hear and understand to this point just havent seen this answer i may need to do more digging

You have 13 wires for 12 cells
Start from the negative side.
The negative being the 0
Next wire is cell 1
The positive is cell 12

I guess I don't understand the situation. Di you make an adapter cable to turn the 3 4s plugs into 2 6s plugs? If yes, then the low side plug plugs into the right side balance plug of the 1220 charger. The low side is the onr at the negative end of the series, and the high side is at the positive end of the series. I'd advise using black and red magic markers to mark them so you don't accidentally reverse them. I'd also mark the 4s plugs the same way. Unless you're color blind in which case I'd write high and low on them. here's 2 drawings of the same thing. The second shows the connection to the 1220 charger.
