I have a bad connection somewhere that sometime slow down my bike and make the power jerky. My question now is if a bad connection can drain batteries more quickly ? My logic say no, but electricity and my logic are two world...

Sort of. They don't actually drain the battery, but they can potentially waste a lot of energy as heat. If it's bad to the point of shorting to another wire, THEN it starts to really drain them, if not blow something up. I'd get that fixed, pronto.

What's the best way to test the health (conductivity) of a connection, relative to the wire that connects it?
For power connections, you could use a cheap IR thermometer and measure temperature rise under max load... if it warms up, go bigger.
