Hi, I'm planning on connecting 3 x 5000mah lipo batteries in series and in parallel. This is all dependant on the situation I find myself in though - for distance I will use parallel and for hills I will use series.

Can somone please confirm that what I am doing is ok and that I won't end up blowing the batteries.

Can I simply plug the black cable directly into the red cable on the battery without making the Y harness?

For the 3 batteries wired in series can I connect the middle battery as shown on the drawing without using a "harness". Basically what I'm getting at is can I connect the cable directly from the battery into another battery without having to use a harness?

Wire is wire mate. As long as they are connected in the proper arrangement, it doesn't matter if you connect them with their terminals, with a harness, or with a screwdriver.

Running a motor at a 3rd of its max voltage will not be very efficient and will get hot fast I would stick with the series config.
My electric scooter produces less heat (waste energy)at full speed on the flat than same situation crawling 5mph, all the current is still there just a smaller duty cycle and because the motors not spinning fast enough for windage to cool it then the heat gathers fast its like pulling a heavy load slow weight lifting lots of energy used no moving air to cool you or moving a light load fast riding a bike it can be hard work but the breeze makes a world of difference.

I not trying to be a d*ck but another point is if you are taking the pins out of the xt holder then there's chance that you could connect it wrong polarity and spark the sh*t out of them I would build a harness so there will be no chance of c*cking it up I've built a 4s xt90 one check the end of my faggio thread.
