For people that use connectors (Halls etc) near their motor on their bike (rather than connecting closer to the battery), do you use some kind of box to protect them? If so, what?

For up to 1500 Watts, the 9-pin connectors are the best. They are small enough that they go thru the axle hardware and are pretty much water-proof.

Tape em up works for me. I may ride in the wet, but usually after the rain stops, and never park in the rain.

Several of the kits I have use the 9 pin connector, I've never seen water get into those. One source for them is to buy a cable that goes from motor to controller, then you have some wire with one male and one female end of that plug.

Lastly, you can cut plugs off, solder on wire, and then you have the plug much farther from the axle.

Self-vulcanizing silicone cable tape is a great option if you want to hermetically seal in-line cable connectors. They also make 4-gang powerpole 45A rubber boots, but in both cases, you lose the venting capability of the connectors. As such, be careful how much power you run through your connectors, and whatever you use for the phases, make sure the connectors are over-specced for your peak current levels.
