Protecting cable movement

Do I slip in a cable housing between the top tube cable housing bosses to help protect the cable movement of the rear brake or is there a better way to do it, it is a very tight fight for the battery to fit between the head tube and the seat tube. I dont think I have much room to play with so a plastic pipe would take up to much space and the battery would not fit. I also do not want to mark up the paint job but I honestly never cared for how the ebike looks overall. Is there like a heavy duty automotive brake line type cable housing for bicycles? or should I double it up with brake housing and automotive brake line tubing putting some gorilla tape under it on the frame to protect it. It wouldnt move much with hose clamps holding the batteries tight.

Sounds tight enough to go with a new housing along the top of the tube. But if the cable fits, some housing will keep it from rubbing on the battery.
 
Run a long unbroken length of bicycle brake cable housing from lever to caliper, along the top tube. Secure it with tie-wraps or (more elegant) purpose-made cable straps made for this very instance.

If your battery needs to sit flush up against the bottom of the top tube, run the cable at the 5- or 7- o'clock position so it may not stand out so much.
 
The first battery is first shoved into the head tube and its back end pushed up tight to the bottom of the top tube then zinched down with hose clamps. I then slip the second battery in between the back of the first battery and the seat tube and hose clamps zinched down. There is no playing with how loose those are because otherwise the battery will just move while riding and get in the way if I chose to pedal. What never crossed my mind was to bypass the top tube housing bosses on the bottom of the top tube and just use one continuous bicycle brake line housing from lever to the rear v-brake. I could just lay down a long piece of duct tape on the bicycle so the vibrational movement doesnt take paint off. I was stuck on keeping it in the same place using the housing bosses on the bottom of the top tube. I will give that a go and it will improve the cable movement.
 
I'd be cutting those bosses off then.
